I've experienced the same thing where I've received the notification on the screen, I'd go in and click on the message and could not open it. I cannot speak on the notification sound issue since my phone was on silent. I've been reading that battery pulls and logging out then in again have not fixed the issue. Is there anything that can be done besides waiting for FB to fix the issues?

I don't think this is an issue with the BB app as much as an issue with Facebook itself. Remember that RIM developed the Facebook app for the BB, not Facebook developers.

I deleted the Facebook app and reinstalled about 3 times on my 8900, nothing! Same crap>>>lol...works fine on my iphone 3Gs though...hmm

Experiencing identical issues. Can't open FB notifications from message list, no alert. Marks as read. Also delayed delivery.

By the way, the Facebook app on my PC has been pretty sucky, too. Although changing the language to 'English(Upside Down)' made for a fun 10 minutes.

It is my suspicion that the email notification's header format has changed. If you didn't have the FB app installed, you would just get the emails. If the app is installed, the FB app takes these emails, and just transforms them into a FB app object.
I think the BB FB app relied on some specific indicator in the email header to "transform" it into a FB message, that it is somehow now "broken". So following that logic, someone at FB decided to change the format of the email notifications without considering the effect it would have on 3rd party apps that rely on that specific formatting. Then the FB app only partially recognizes what kind of FB message it is, and can not perform the rest of the transformation to a readable format on the BB, and would also explain why the portion of the script that would delete it off your email server is not executing.
This is all just a theory based on what little I know of programming.
Digging a little deeper, I have compared the email notification headers between Monday and today, and I have found one difference so far. It seems that on Monday, the x-Facebook tag went from:
X-Facebook: from zuckmail ([xxxx=])
by www.facebook.com with HTTP (ZuckMail);
to:
X-Facebook: from zuckmail ([xxxx=])
by api.facebook.com with HTTP (ZuckMail);
References that were "www.facebook.com" have been replaced by "api.facebook.com". It could be that simple piece that is giving trouble. If it's an RPC, then maybe the api doesn't exist at the new location.
Shots in the dark. Perhaps will help elucidate that it's a FB issue, not a BB issue.

Intresting theory. You may be onto something.
I have noticed that I have been able to open notifications like comments on photo albums, were the notification opens like an email, and not via the FB app.
Oh, and I did just get a notification that I could open like normal....could be a hit or miss thing.

@juwaack68: I think FB may be fixing the issue on their back end. The new notifications I have received in the last few minutes have "api.facebook.com" in their headers, and one worked and the other didn't. I am getting inconsistent behavior.
Could still be a matter of API's, and maybe an issue with failover to a FB application server that might not have the latest software changes.
Would be interesting to know if the FB app performs transformation at first attempt to open or each time you attempt to open. If it's each time, then the old notifications on the BB msg list that could not open earlier, would be able to open now.
My hunch is that there's still something in the email header that is not resolving when the FB app tries to go online to grab the FB thread.
This would also explain why recently, I have been getting "User is not accessible" when I try to leave comments on people's status messages from the BB FB app.

STill problems with opening notifications all of 12 hours later.
Interestingly though, it appears as a notification on the app, but no where to be seen on the FB webpage.
