Just to journal this down.

You can use the GWItemInfo tool from BlackBerry Support and test login using the SOAP mode. If the login is slow, it is a good indication that the SOAP connection from BES to GroupWise system is having problem. This could potentially be the cause of message delays.

Additional Information
If GWSOAPConnector.exe process is failing to log in for certain BlackBerry smartphone users or the web browser has an inappropriate response time, check for a network configuration issues. For example, check for incorrectly configured ports, firewall configuration, or whether the BlackBerry Enterprise Server is using a proxy server.
